Analytics automatically apply any access restrictions that are relevant for the user. So for example, if you have access restrictions for accounts, and try to run an all accounts report, it will only show accounts the user has access restrictions read access for.
You should check to make sure the logged in user has access restrictions setup correctly as well as you are using a datasource for the report that has access restrictions enabled for it (all standard datasources have access restrictions enabled).
